I wouldn’t overthink it, even though it’s understandable that a lot would be going through your mind. Invite him to swim again sometime and just let him do what he’s comfortable doing. Wear normal clothes yourself so that if he wants to swim in his clothes he’ll at least know he can do that around you without judgement.
